A brake controller isn't a vehicle-specific piece of equipment, so just about any controller will work on any vehicle with a 12-volt electrical system. The Tekonsha Primus # TK90160 will work perfectly on your 4Runner.
If by 'Factory harness' you mean the pigtail that was in the glove box when you purchased it, you can indeed wire it to the harness that exits the rear of the controller, but the wires on the Primus won't match color for color. You'd need to wire that up as follows:
-Black/Red factory harness wire to Black wire from brake controller
-Green/White factory harness wire to Red wire from brake controller
-Brown factory harness wire to White wire from brake controller
-Red factory harness wire to Blue wire from brake controller
-Green wire on factory harness (if present) isn't needed.
The factory harness will plug into the connector located above and to the right of the emergency brake pedal.
If you don't care to mess with all that, you can use the aftermarket harness, part # 3041-P which is a plug and play install. There is an extra ground wire that needs to be grounded under the dash.
I've linked an installation video showing where the connector is located.
