There are some potential problems with loading a folding tandem bike onto a trunk mount bike rack. First, the bike would have to weight 35 pounds or less. Second, you would have to use an adapter bar like # TH982XT, between the seat posts. The distance between the seat posts could not be more than 31-1/2 inches for the adapter to fit.
If the adapter does fit then the center of gravity will be off a little, but not so much as to cause concern. The wheel folded in may interfere with you being able to load the bike onto the rack.
It is possible that you could use a trailer hitch and hitch mount bike rack to hold the bike with it not folded. If the bike has a wheel base that is 68 inches long or less, you could use the Swagman bike rack, # S64650-EXT.
If this rack will work then you can use a trailer hitch like # 24865. I have included some links to the bike rack and hitch for you.
Another option is to go with a roof rack like # SR1010, and a special tandem bike rack, # TH558P. I have included a link to the instructions and a link to a video of this rack as well.
