Yakima specifically states in the installation instructions that the hatch or trunk should not be used while the rack is installed. The extra weight of the rack when it is in place can damage the vehicle when opening and closing the hatch, especially in the case of an SUV when the rack is in contact with the glass of the hatch. You'll also want to consider that the struts that hold the rear hatch open are usually not rated for much more than the weight of the hatch itself. Having any extra weight on there could cause the hatch to unexpectedly shut which would be bad.

If you were set on using a trunk mounted option, perhaps one that is super quick and easy to install/remove so the rear cargo area could be accessed would be an acceptable solution. The Thule OutWay 3 bike model, # TH56BV uses only 2 retractable cables to attach to the vehicle, instead of the 4-6 harder to use straps and buckles arrangement used by other racks of this type. The rack can be installed or removed in seconds.

If the ability to open the rear hatch is a primary concern, many hitch mounted bike racks will allow access to the rear of the vehicle by tilting away (although in most cases, the bikes will need to be removed first). Using the Draw-Tite Class III receiver, part # 75684 along with a 3 bike rack like the Swagman Trailhead, # S63365 would work very well for you. The Trailhead is a budget-priced rack that has features like anti-sway cradles and an integrate locking cable that are typically found on more expensive racks.
