If you have an integrated brake controller in your tow vehicle, it's possible that it is simply not compatible with electric-over-hydraulic brakes. I recommend checking the controller and the owner's manual for your vehicle to see what the specifications are for your particular unit.
If you find that it is not compatible, I recommend installing an aftermarket controller like the excellent Tekonsha Prodigy P2 Trailer Brake Controller # 90885. This proportional controller will work with electric-over-hydraulic systems and will apply the trailer brakes at the same time and with the same intensity that you apply to them in your vehicle. Depending on your tow vehicle, there may also be a plug-in adapter available to make installation easier. If you are able to give me your vehicle information, I will be happy to recommend a wiring harness.
Based on what you have checked already, this is most likely the issue, however if you are still unable to resolve the problem, please let me know and I will be happy to look into this further.
