Only Running Lights and Turn Signals Work on Flat Bed Added to a 2006 Chevy Silverado

I put a flat bed on my 06 chevy with pre wired harness, all lights work besides brake lights any solutions?

Does the flat bed use combined brake lights/turn signals or does it have separate amber turn signals? The 2006 Chevy trucks used a separate system with brake and turn signals on separate wires. If the flat bed has them combined then that would be the issue. You would have to take the separate signals from the truck combine them and then it would work. To do that you would need a converter, # RM-732.
On this converter the white wire grounds to the frame the red wire is for brake lights, green is right turn signal, and yellow is left turn signal. On the output side green will be combined right turn/brake lights and yellow will be combined left turn and brake lights.
Another possibility is that the stop light or CHMSL fuses are blown so you can check those and if that is the issue it is an easy fix. Just replace the fuses!
