What probably happened was when the 4-Way connector was damaged on your 2004 Ford F-250 it could have caused a short in the tow package wiring for the brake light/trunk signal circuits or it is damaged further forward somewhere on the truck.
If none of the tow package fuses are blown and you can't see any other damage then the easiest solution would be to hardwire in a new 4-Way using # 18252. This is a basic hardwire 4-Way that comes with a circuit tester and quick splice connectors.
The white wire is ground. Brown is running lights, yellow is left turn/brake lights, and green is right turn/brake lights. I have linked a video showing an example installation for you.
