can these transport two boards that are in protective bags?

The protective bag material is usually not very thick so you should not have any problems loading the 2 stand up paddleboards onto the Yakima SUPDawg, # Y04075. This carrier will accept 2 boards up to 36 inches wide so provided the boards are within those specs you should be good to go.
