Yes, you can replace the factory installed brake controller in your 2005 Ford F-250 SD with the Tekonsha Prodigy P3 Trailer Brake Controller, # 90195, and Plug-In Wiring Adapter, # 3065-P.
You will just need to unplug the factory controller and use the new wiring adapter to plug in the P3. This will set a fault code on the instrument cluster. In order to have this removed you will need to make a trip to your local Ford dealer to have the PCM (Powertrain Control Module) turned off. Once this is done the fault code will disappear.
