Somehow power is trickling through the brake controller into the brake or stop light circuit. This can happen when the brake controller is not wired properly, but this is probably not the case since you used the factory brake controller port.
There is a common problem with the Activator manual slides not going all the way back to their 0 position. Try cycling the slide a few times. Slide it all the way over to maximum and let it snap back into 0. If you release the slide gently, it can catch just before getting back to 0 and this could be keeping your lights on.
