Are There Replacement Bolts For KIT3131
The bolts aren't available for replacement, at least individually and new aftermarket. Best I can offer is a new Fit Kit # THKIT3131.

Availability of Replacement Hardware for Thule Fit Kit
According to Thule, fit kits like the # THKIT3131 are pre-packaged in Sweden and shipped to the US as a complete unit. Unfortunately, this means that the only option for bolts and other hardware is to purchase the complete fit kit since Thule does not offer them separately.

Where Does Roof Rack Install on Roof of 2018 Subaru WRX
If you are referring to the Thule roof rack that fits a 2018 Subaru WRX part numbers # THKIT3131, # TH7602B-TH7603B it installs to the roofs pre-set factory fixed points for a roof rack so there wouldn't be a way to deviate where you install the rack from that. Go out to your vehicle and look for the factory fixed points and that's where the roof rack will install.

Fairing Recommendation for Thule Roof Rack on 2019 Subaru WRX STi
The trick to picking out the correct wind fairing length for a roof rack is to base it off of the distance between the feet of the rack. Since the recommended Thule Wingbar roof rack part numbers # TH711220, # TH460R, and # THKIT3131 gave you a 53 inch long crossbar the 44 inch length part # TH82WV would be your best option most likely. But if the distance is less than 44 inches between the feet the 38 inch long fairing part # TH72WV would be what you'd need.
