There is a brake controller that will work for your tow vehicle with air brakes, though not the Prodigy P2 # 90885. Instead, you need the Hayes Air Actuated Trailer Brake Controller - 1 to 4 Axles - Proportional # HA100400C because the unit is designed specifically to tie into air brakes to control the braking on your trailer.

It sounds like you have something similar to a wishbone trailer wring harness in which there is a running light wire for each side of the trailer that then join one another at the trailer connector. I have not heard of the two ground wires being ran to the trailer connector but so long as you ground all the lights and the trailer connector this won't matter.
