The installation video you referenced shows TowReady Wiring Harness # 118465 in a 2007 model year Honda Element. Please note that this wiring harness is not a specified fit for your 2006 model year; it is a fit for various versions of model years 2007 through 2010.
The specified wiring harnesses for your 2006 Element are both the hard-wire type, not a T-One plug in type. The specified wiring kit for your 2006 Element are # C59236 from Curt.
It could certainly happen that the vehicle was manufactured with some wiring components that were officially introduced for the next model year. It sounds as though this may have occurred. However, the presence of the connectors themselves does not guarantee that the rest of the wiring was completed.
You have a choice to make. You can try testing the pins on the vehicle's connectors (with a tester such as # PTW2993) to see if they are active when the lights, brakes and turn signals are engaged (at which point the odds for successful installation of the non-specified harness # 118465 may improve somewhat) or you can just go with the harness specified for your vehicle, either of the two hard-wire units noted above.
