Adding Trailer Brakes to Trailer with 3,500 lb Trailer Axle

If I switch the hubs can I put brakes on a 3500 lb axle that has brake flanges without changing the spindle

Yes you can absolutely do that. It's actually pretty easy to do too. What you need first is hub/drums that fit your current spindle that are designed for brakes with the Dexter hub/drum part # AKHD-545-35-EZ-K. This fits right onto the spindles you have now. Then for brake assemblies that fit this hub and your brake flanges you'd want the # 23-468-469 and you'd be set. When wiring up the brakes be sure to use 10 gauge wire like part # 10-1-1 which we sell by the foot.
If you have a 4-way connector currently to convert it to a 7-way you'd want the 7-way junction box part # 277-000141 which you'd wire your 4-way wiring too and then run the brake output wire from the assemblies to.
