If your 2012 Toyota 4Runner came with the factory tow package, you will just need the wiring harness # 3040-P. Plug it into the back of the brake controller and plug the other end into the connector on the vehicle that is located underneath the dash, to the left of the steering column, taped to another harness near the emergency brake pedal. Make sure to ground the additional white wiring on this harness so the brake controller will work.
The Prodigy and P2 are similar controllers. The P2 is the newest version of the Prodigy. The difference between the controllers is that the P2 can be mounted a full 360 degrees in the direction of travel, the Prodigy is limited in the mounting range. The P2 is also compatible with electric over hydraulic braking systems but the Prodigy is not.
The wiring harness 3040-P will fit either controller. On either controller, the white wire is ground, the black wire provides power to the brake controller, the red wire is input from the stop light circuit, and the blue wire is output to the trailer brakes. I have included a link to a video showing installation on a 4Runner and it will be similar on your 2012 model.
