You can tow both a 5th wheel and gooseneck trailer with your 2016 Ram 2500. However, in order to tow a 5th wheel trailer you will need to use a fixed 5th wheel hitch and Sidewinder pin box because you have the RamBox which limits clearance.

In order to tow a gooseneck trailer, I recommend using the B&W Turnoverball Underbed Gooseneck Trailer Hitch part # BWGNRK1384. This hitch features a hide away hitch ball that will give you full truck bed access once removed in addition to providing you with a 30,000 lb towing capacity. The hitch is made in the U.S.A. and comes with a limited lifetime warranty.

In order to tow a 5th wheel trailer, I recommend using the B&W Patriot 5th Wheel Trailer Hitch part # BWRVK3255 along with the B&W Custom Installation Kit part # BWRVK2602. This hitch will provide you with a towing capacity up to 18,000 lbs. The Patriot like the Turnoverball is also made in the U.S.A. and comes with a limited lifetime warranty. As previously stated, since you have the RamBox the clearance between the bed rails and pin box will be limited therefore you will need to use a Sidewinder pin box to order to gain this clearance back. I have attached a help article that will help you select the correct Sidewinder for your trailer.

Regardless of the trailer you choose to use whether that be a 5th wheel or gooseneck, you will need an in-bed wiring harness and for that I recommend the Curt 5th Wheel/Gooseneck Wiring Harness part # C56000 which will still retain the factory 7-way trailer connector in the rear bumper.

In reference to your tonneau cover, you should have no issues with using the cover and having the 5th wheel hitch installed so long as the cover does not sit too far below the bed rails.
