What to Do if Something is Already Plugged Into Junction Box for Brake Controller on a 99-2006 Chevy
Question:
when I repin the plug and remove the one plugged into the box currently, do I just leave the old connector loose un connected?

When using brake controller wiring harness # 3025-S there should not be anything plugged into the junction box in the required location (top row, second from the left). It should look like the picture I have included. But the truck likely came with a factory adapter and that is what is plugged in. If the wires do not lead anywhere then that is what you have plugged in and it can just be removed or shoved out of the way.
