My concern is if the winch tray covers the access hole for the turbo cooler does it set above the access hole

Realistically the Westin MAX Winch Mounting Tray # 46-23745 that you referenced would block some airflow to the intercooler of your 2013 Ford F-150, but it wouldn't be a significant amount and you should notice no difference.
