Will Air Lift LoadLifter 5000 Air Helper Springs - Rear Axle - 2006 Dodge Ram Pickup work with a 3500 LB DRW pickup?

As long as your 2006 Dodge Ram 3500 is a 2 wheel drive model truck then yes, the Air Lift LoadLifter 5000 part # AL57297 that you referenced would work for you.

If you have a 4 wheel drive truck then you would want the part # AL88295 instead.

From looking at the installation instructions for both the Elite underbed rail system you have in your truck and the LoadLifter 5000 you referenced the two would be compatible because the underbed system installs on the outside of the vehicle frame and suspension system installs on the bottom so they should not interfere.
