I've had some come out of the box with the rubber boot twisted up but from how you're talking about it makes me believe it's a bit more than normal and that the locknuts of the Exact Center weren't tightened fully and with the road vibration could have shifted causing the boot to twist. The boot just slips on over both rods so it technically shouldn't be twisted up at all. I recommend making sure the locknut is fully tightened up against the eyelets on each end to ensure that the rods can't spin and throw off the alignment.
