There is not a thru-axle that is shorter than 57-1/2 inches long, but there is an option for axle-less suspension, and for the 2,000 lb version, you'd need the Timbren Axle-Less Trailer Suspension System with Hubs - 5 on 4-1/2 - Regular Tires - 2,000 lbs # A20RS545.
I know it's not specifically what you were looking for, but I did want to mention it as an option, as this is the only system that doesn't require any specific axle tube length. It's simply bolted or welded so you do not have to worry about finding an axle that meets any specific measurements.
