Can you recommend a 3+person rooftop tent that will work with the large Yakima OffGrid, with the extension installed, on a 2022 Hyundai Santa Fe Limited with flush rails and factory crossbars?

There is not going to be a rooftop tent that is compatible with the Yakima OffGrid Roof Cargo Basket # Y07139-09 installed.

The Yakima OffGrid Roof Cargo Basket # Y07139-09 is 49" wide which is going to be too wide to also put a rooftop tent on the crossbars. The Yakima OffGrid Roof Cargo Basket # Y07139-09 does have accessory bars on it, but they are not made to support a rooftop tent.

The only way to use a rooftop tent is to remove the Yakima OffGrid Roof Cargo Basket # Y07139-09.

I recommend the Yakima SkyRise Tent # Y79XR. This is a 3-person tent like you are looking for and is compatible with vehicles that have raised side tails, fixed mounting points, or flush side rails like what your Sante Fe has. I am not sure what the weight rating for your factory roof rack is, but as long as it is at least 165lbs. then you are good to use this tent.
