Will this fit with my BAKFlip tonneau cover on my 2022 F-250?

Yes! The Aries AdvantEdge Headache Rack # AA38VB mounts via the stake pockets on your 2022 Ford F-250 Super Duty and it doesn't touch the headliner of the bed so it's perfectly compatible with the tonneau cover.
The only thing you'll need to note is that you might not be able to fold the cover all the way up towards the cab since the headache does sit slightly above the front of the bed.
