Question:
The wheelbase of my ebike is 53”. Any advice if there is a way to make this work?

An e-Bike with a 53" wheelbase is pretty large and so for something like that you're going to need to go with a bike rack that has more adjustability in the tray than what is offered with the Yakima OnRamp # Y36FR.
For your application you'll need to use the Hollywood Racks Sport Rider SE Bike Rack # HLY84FR which can carry up to 80 lb bikes with a max wheelbase of 60" so it will definitely be long enough for your needs. Attached is a review video of this rack for you to check out.
