From what Hydrastar tells me, the Ford OEM brake controller for the 2013 model year is compatible with Electric Over Hydraulic (EOH) brake systems, assuming everything's operating correctly.
I'd begin by testing the OE brake controller. Have a helper pull the manual brake switch as you test the pin in the 5:00 position on your 7-way with a circuit tester like # PTW2993. With the ignition on, that pin should show output with the manual brake switch engaged. If it does not, you'll want to check the 30A fuse in # 17 location in the fuse panel under the hood and the 10A fuse in the fuse box under the right-hand side of the instrument panel in location # 37 to make sure they're both good.
Next, I'd recommend running through the troubleshooting guide on page 8 of the linked instructions and consulting the wiring diagram I've provided to ensure the EOH actuator is wired correctly and is operating as it should.
If the fuses are good and the actuator still isn't operating correctly I'd recommend disconnecting your OEM brake controller and simply installing a more reliable aftermarket model like the Tekonsha P3, part # 90195. You'll also need the # 22292 brake control wiring harness. You'll need to unplug the OEM controller and plug the # 22292 harness into it.
