The Black wire from the battery goes to the Black wire on the harness
The Red wire from the battery goes to the Red wire on the harness

The Black wire from the motor goes to the Green wire on the harness
The Red wire from the motor goes tot he White wire on the harness

The photo of the wiring diagram shows you the exact wiring connections.

Does it matter where the wires go in the junction box?

As long as the wire connections are correct (as shown above) it doesn't matter which terminals are used for each function inside the junction box.
