Can this cover fit with the Nissan OEM rails track system and the OEM locking side boxes along the inside length of the bed sides?

The BAK tonneau covers for your 2021 Nissan Titan XD, such as the BAK Industries BAK Revolver X2 # BAK39524, require the Utili-Track rails to be rotated 180 degrees before tonneau installation; the BAK covers do not allow for use of the Titan Box system which you have on your truck.
Since you have the OEM cargo box, I recommend going with TruXedo Sentry Hard Tonneau Cover - Roll Up # TX1588801. This is a roll-up hard cover, very similar to the BAK Revolver X2 that you were looking at.
