The Yakima SkyBox 12, part # Y07334, is a great cargo box for your roof rack. I've linked to a video review of the SkyBoxes for your consideration.
For this cargo box to allow for your vehicle's rear hatch to open fully, there needs to be a length of at least 57 inches from the center of the front crossbar to the line where the roof and hatch meet.
I was unable to confirm the lengths for the factory crossbars on your 2018 Toyota 4Runner, so you will need to measure this to be sure. However, it does seem the factory crossbars slide in the c-channel of the side rails, so you may be able to ensure a fit by moving the crossbars where you need them. Just make sure there is between 24 and 42 inches between the front and rear crossbars.
