Can the third row seats be folded down while the mat is in place? We have manual seats.

According to my contacts at WeatherTech, the Cargo Liner you mentioned, part # WT41238 will work with your 2006 Sienna with the manual 3rd row seats. The liner is meant to protect the floor of the cargo area between the rear of the 3rd row seats and the lift gate, and will not interfere with the seats being folded.
