Troubleshooting Trailer Brakes that Don't Work with Brake Pedal but Do with Manual Override  

Question:

I have a 2016 f150 with a factory integrated brake controller. The brakes on the trailer do not come on when I push the brake pedal. However I have tested the 7 pin on the back of the track and I do have voltage when the brake pedal is pushed but still no brakes. They do work when I manually apply them on the brake controller.

Does the trailer by chance have electric over hydraulic brakes? What you described is normally a problem with EOH brakes as most brake controllers don't know how to recognize them. If your brake controller has a hydraulic mode try selecting that to see if that does the trick.

Otherwise you'd need to try a new controller like the Prodigy P3 part # 90195 which is compatible with this style of brake.
