To connect two 6V batteries so that they provide 12V output they need to be wired in series. Series wiring is shown in the linked image.
The NOCO Genius UltraSafe Battery Charger and Maintainer # 329-G4 you referenced can charge 12V as well as 6V batteries, while you can charge your 6V batteries while they're connected in series, the best and quickest way to charge them would be individually, which the # 329-G4 allows you to do.
