I am planning to buy this item for a 2006 Ford F150 STX Extended Cab 6.5 bed What is the difference, in the option listed, as per stepside or excluded stepside

The Bestop Supertop for Truck Collapsible Bed Cover # B76305 that you referenced is compatible with a 2006 Ford F-150 with the 6-1/2' bed as long as you don't have the Stepside bed.
If you are wondering what a Stepside bed is then you can refer to the attached pictures as an example. A Stepside bed has a step between the cab and the wheel well. This design changes the dimensions of the bed rails for the pickup which is why tonneau cover fits are specific for both options. The green pickup has the Stepside while the yellow truck doesn't.
