Most likely it is the wiring from the breakaway switch that is also affecting your brake controller's ability to recognize the trailer and not the breakaway switch itself.
Since both your brake controller and breakaway switch should be connected to the blue brake output wire on the trailer, there is likely some corrosion built up inside the trailer side or vehicle side 7-Way that is causing a short. If this is the case then both the brake controller and breakaway system will be affected since they both tap into this circuit. Inspect the trailer side and vehicle side connectors for any corrosion or debris that you can see inside the pins, cleaning out as needed. Also inspect the wiring for any damaged or exposed sections that need to be replaced.
