How is Kuat Cable Lock Secured in Place on Transfer 2-Bike Rack

It seems like if you unscrew the top black part from the rack, you can take the bike and the whole mecanism

As you referenced in your question, the cable locks from the Kuat Lock Kit # PTSCLK12 are designed to install inside the wheel hook arms on the Kuat Transfer 2-Bike Rack. The black cap that you are referring to that actually attaches to the top of the arm will be secured in place by a security bolt with a unique center post. This means that the bolt can only be tightened or removed using the specialized security tool included with the kit. Unless a nearby thief has this same exact tool, it is not a bolt that can be easily removed.
