This sounds like a common ailment that can happen to any brake controller on many different vehicles. The red wire on the brake controller is used to sense when you are stepping on the brake. When it does not work but the manual override lever does, it usually means that the red wire is not connected to the correct wire on the vehicle.
What you will need to do is use a circuit tester, like # PTW2993, to find the correct wire on the brake switch, located above the brake pedal. There can be more than one wire that shows a signal when the brake pedal is pressed, but you need a dedicated stop light wire.
Probe the wires using the circuit tester until you find the wire that carries a signal ONLY when the brake pedal is pressed. If it shows any signal when the head lights are on or the turn signals are on it is not the correct wire.
