Can I put my low profile cross over tool box inside an in between this headache Rack.

There's really no reason you couldn't set a crossover style of tool box on top of the rails of the B&W Custom Headache Rack # BWPUCP7540WA that you referenced. This rack doesn't really add much to the bed rails height or make them much narrower so it would work fine with your toolbox.
