You do want the top rubber strip on the tops of the crossbars to cover the whole channel in Rola Sport Series Roof Rack with RBU Mounting System for Raised, Factory Side Rails - 47" Long Item # RBU47. There are a few things that can cause the strip to appear too short. It is possible that temperature changes, if extreme enough, could cause the strip to expand or contract. The shipping process can do all sorts of things to products so I imagine it is possible for the bars to rub on something and pull the strip one way or the other.
If you take the end caps off of the bars and remove the strips you can reposition and/or stretch them as needed. That would work best on a warm sunny day because the strips would be more pliable.
