I contacted Convert-A-Ball to verify this and there is no issue using the Step Gate # CAB-SG-2R with RamBox. The step can be mounted anywhere on the tailgate so at the worst you would need it further from the side wall of the truck bed.
Your Bakflip may be a different story. Since the mounting brackets for the step extend over the top of the tailgate to fasten securely it could interfere with your tonneau cover and keep it from closing properly. Also, in order to open your tailgate you would need to open at least the first panel of your cover to make room for the step to move with the tailgate. This will be the case with any of our tailgate mounted steps.
Another option for you is the Bestop TrekStep Truck Bumper Step # B75306. This step sits right under your bumper and will not interfere with your tailgate. It retracts up under your truck when you're not using it and then just use your foot to lower it when you need it.
