Troubleshooting No Running Lights or Brake Lights on Snowmobile Trailer

I plugged my snowmobile trailer into the truck. almost everything works except running and brake lights on the rear of trailer .. cant find any bad wires or grounds. not sure what to do next

I can help you troubleshoot this issue your having.
I know you've checked for bad wires and grounds already, but it does sound like a bad tail light ground to me. If the clearance lights on the sides of the trailer are working, but the running lights at the rear are not, that is a good sign of a bad ground or a blown bulb. If you the turn signals work, but the brake lights do not, that is another sign of a bad ground because they operate on the same wire.
To ensure all the lights have a good grounds one option would be to run a new ground wire from each light back to the front of the trailer and splice it into the main ground wire.
If the lights are still not functioning properly, I would start the troubleshooting process from the beginning. I would test the wires for the correct functions with a tester like # PTW2993. I would test the wires run to the vehicle side connector, before the connector, then coming out of the connector, and once more after the trailer connector is hooked up to the snowmobile trailer.
If the wire on the vehicle end isn't testing properly then that is a good indication that he problem is on the vehicle side. I would check the connection points and the wires they are connected to for the correct function as well, as the wiring harness you referenced is a splice in type.
If the vehicle side connector tests fine, then we know the problem is on the trailer.
