The clicking sound you are hearing is likely from the 20 amp circuit breaker resetting after being tripped. This would indicate that something is shorting out and pulling too much amperage causing the breaker to trip.

Check for any corrosion on the circuit breaker and where it is wired to the battery. You will also want to inspect the wiring leading to the brake controller black wire from the circuit breaker.

What can happen is if you ran the wire through the firewall of the vehicle, over time the wire could have been damaged, especially if you had to drill a hole to run the wires. If the wiring insulation was penetrated then the wire inside could be touching bare metal and causing a short.

Also it wouldn't be a bad idea to check the vehicle and trailer side connectors to make sure they are clean and free of corrosion inside where the wires attach and outside on the pins.
