Will the Thule Roof Basket Fit a SportRack Roof Rack on a 1999 Honda CR-V

Will this basket fit on top of the Sports Rack Semi Custom Roof Rack?

It will all depend on which version of the SportRack roof rack you have on your 1999 Honda CR-V.
The Thule Canyon XT # TH859XT will fit roofs whose crossbars are spread apart between 20 inches and 27 inches.
If you are using # SR1003 for a naked roof, the center to center distance between the bars is 27-1/2 inches. So the # TH859XT would fit.
If you are using roof rack # SR1098 that attaches to factory side rails then the basket would fit since you can adjust the bar spread to accommodate what the basket requires.
For either roof rack you will need to consult the vehicle owners manual and/or Honda for the roof weight capacity prior to loading.
If you are using a different roof rack, just measure the distance between the crossbars and see if they are in the 20 inch to 37 inch range.
