i watched the video of a 2014 jeep wrangler i assume a 2000 year model will be similar. what kind of a tool do you use to determine what wires are the running lights and brake lights

Yes, the install video for the # RM-154 that you referenced (that I also attached), shows how the light kit would install in your 2000 Jeep Wrangler as well.
To test the wires for function you would want to use a circuit tester like part # PTW2993. This will let you probe the wires of the taillight harness so that you can determine the functions of each.
