Do i connect the charger to the pos. of one battery and the neg. of the 2nd battery to charge them simultaneously ?

I have used a CTEK battery charger on my motorcycle and lawn mower batteries for over a year and I can tell you that I am very pleased with its performance and versatility.
To charge your two parallel-wired 12V batteries you will want to disconnect them from each other and charge each one individually if they are badly depleted. You only need to remove one lead from either battery to separate them. You will connect the charger clips to one battery and then the other.
If the batteries have a good charge on them already and you just want to maintain them ("top them off") then you can leave their parallel connections in place. You will want to connect the charger clips to the two terminals of one battery, not one terminal on each.
Make sure your two batteries' amp-hour ratings are within the capacity of the charger: up to 75 Ah each for charging and up to 120 Ah for maintenance.
