The only way that installing the Prodigy P2 # 90885 will mess with any check engine lights on your 2008 Toyota Highlander is if some wiring under the driver's side dash was incorrectly cut or connected to something it shouldn't have been. Since you'll be hardwiring the controller under the dash with wiring kit like the # ETBC7 the only function you should be splicing into on your Highlander is the COLD side of the stop light switch that only gets hot when the brake pedal is depressed. As long as you've spliced into the correct connection the check engine lights are something completely unrelated to the brake controller installation.
Attached is an installation video of this brake controller and wiring kit on a 2012 Highlander for you to check out.
