There could be a number of reasons why your Draw-Tite iCommand Brake Controller is causing your lights to malfunction on your 2006 Ford E250.
I would start by testing your brake controller by severing the blue wire, leaving enough room to reconnect it and use the manual slide. You'll want to use a circuit tester # PTW2993 to see if you are getting an output on the side you severed. If both the brake pedal and the manual override operate the brake output wire then, the problem is farther in the vehicle wiring or on the trailer.
If the manual override and the brake pedal is not functioning properly, then you will need to test the wires going into the brake controller. You'll need to check for power, and that when the brake pedal is depressed the red wire receives power.
Additionally, you'll want to check for corrosion in the 7-way. You'll be looking for green/white corrosion inside and outside of the 7-way.
If these connections check out and the brake controller is properly grounded then there is possibly a problem inside the brake controller.
I have included a couple of troubleshooting tips and videos for you to check out as well.
