Transmission coolers are designed to be fairly universal regardless of whether it's a manual or automatic, so a transmission cooler like the Derale # D13613 will be compatible with your 2001 Dodge Dakota with 3.9L V6 engine regardless of the transmission. The only extra part you're going to need are the Derale Radiator Adapter Fittings for Dodge Dakota # D13030, which gives you fittings to allow you to make the connections without having to flare or cut lines.
I've also linked all of the compatible transmission coolers for your vehicle that you can look through if you want to go with a larger one than the # D13613. The short answer to your question though, is going to be-yes- they are compatible.
