If you replace a factory integrated brake controller (ITBC) on a Ford F-Series Pickup with an aftermarket brake controller like the Tekonsha Prodigy P3 Trailer Brake Controller part # 90195 then you will need to take your truck to a Ford dealer and have them remove the factory integrated brake controller (ITBC) program from the vehicle. This is likely what is causing your issue with the trailer brakes not functioning correctly.
That said, there could also be an issue with the trailer as well so you may want to refer to the troubleshooting chart in the owner's manual for your electric over hydraulic brake actuator. The most basic part of this process usually entails bleeding the system and checking that you have proper power feeding the actuator.
