Typically when there is a brake light issue it comes down to a bad ground. Since a brake controller, like the Prodigy P3 # 90195, doesn't send a signal along the brake light circuit you most likely have a loose ground or som corroded wiring somewhere. You can test this by simply disconnecting the brake controller to see if this resolves the issue.
I recommend tracing the wire back from the malfunctioning brake light and checking for any places where the wiring is bent, corroded, damaged, or exposed and replacing as necessary. You will also want to check your ground connections to make sure they are solid and connected to a clean, bare-metal surface.
If the wiring looks good then you will need to take your 2001 Ford E-350 Club Wagon to a shop and have them take a look at it.
