This sounds like a bad connection along the red wire on the brake controller. The red wire provides the brake controller with the signal that you have applied the vehicle brakes. If this connection is not available, the brake controller will not engage the trailer brakes when you step on the brake pedal. Since the manual override lever is a separate system within the brake controller, it can still apply the trailer brakes. This is what leads me to believe the trouble is with the red wire.
What you will need to do is use a circuit tester like # PTW2993 to test the wires on the brake switch located above the brake pedal. Probe the wires until you find the one that has a signal ONLY when the brake pedal is pressed. The wire should not have a signal at any other time (if it shows a signal when the running lights or turn signals or on it will not be the correct wire). Once you have found the right wire, connect the brake controller red wire to it.
If this does not fix the problem then something is wrong with the internal circuitry of the brake controller and it will need to be replaced. There are no user serviceable parts inside the brake controller so I advise against opening it up.
