I would like to ask if there any solution to install my wiring harness inside the trunk instead of outside with the hitch. I have a hyundai santa fe limited 3.3l 2014 with tow package under rear driver wheel

Yes, you will be able to install a wiring harness so that your 4-way connector is located inside the trunk of your 2014 Hyundai Santa Fe, but it will take some extra work. Since your vehicle has a factory tow package, you will still want to plug the custom fit wiring harness, like # C56332, into your factory tow package under your car. There are a couple different ways you could go about this.
If you want your converter box inside your trunk as well, you can try and run the connectors on the wiring harness through a grommet in the base of the trunk down to the factory tow package. You'll need to pull up the floor material in your trunk to locate a grommet. I would suggest trying to feed your connectors through the grommet that the vehicle wiring comes out of, located just above the tow package connectors. You could also check the spare tire well for a grommet.
If you don't mind having your converter box under your vehicle, you can try running your 4-way flat connector up through a grommet and into your trunk. Again, I would suggest using the grommet that the vehicle wiring comes out of.
