First thing you should do at this point is test the 4-way of the wiring harness with a circuit tester part # PTW2993 for voltage on all of the right pins when the taillight signals are being applied. Just like in the video I attached.
If the voltage checks out there but the trailer lights still don't function right then the problem is on the trailer wiring. That would mean that problem is either due to a ground issue or a short issue.

It sounds like there's too much going on with the controller for it to be a faulty unit. I suspect that the controller might be wired to the wrong stoplight switch wire, and my Curt representative agrees. Use a circuit tester like part # PTW2993 on the wire you have the red brake controller wire attached to. In the 2008 model, a purple/white striped wire was used, but I have no information about a 2007. We have trailer wiring that is a confirmed fit for your 2006 Ford Freestyle but it does not use the unusual connector you sent in a picture of. I took a look at the rain guards we offer for your 2005 Ford Freestyle and the only style we have is the WeatherTech Side Window Rain Guards with Dark Tinting # WT82376 which install inside the window channel so no glue is needed. I spoke with my contact at CE Smith regarding the Trailer Hub Assembly # CE13100 that you reference. She stated that they use an NLGI # 2 red grease like the LubriMatic LMX Industrial Strength Grease # L11390. This will be compatible with the grease currently in the hub, but I do still recommend removing as much grease from the hubs as you can when repacking, as it's possible that the old grease may be contaminated from moisture.
